I have a hubpages that is currently holding the number 2 positon. Will my hub lose ranking if I log into the account and change my affiliate link or the link to my blog?

I wouldn't think so. I mean, blog homepages change all the time and they don't drop ranks because of it.

is anyone sure? I want to update one link to my cpa offer. Or perhaps change both to cpa offer? Will I be penalized for doing so?

No it will not lose ranking. Unless you have anchor text, which is your keywords made into a clickable url. Anchor text can help your search engine rankings. As long as you don't touch the body of your hub, and change the hubs content you will be fine. Make a clickable affiliate link with the keyword phrase you are ranking no.2 for, it will prob shoot you up to 1 depending on your competition who is number 1 is it another article you can beat out etc....
