Articles Base and GoArticles Link In Text Filter?

Has anyone else experienced that articles that has links in the text to an affiliate link or php redirect gets put under some sort of filter, where the articles don't get indexed or receives an SEO penalty?

I have written several articles on almost the same keywords and topics and those that had direct links IN the text gets no hits at all, while those that don't get plenty (even if PLR content).

So, does Articles Base and Go Articles have some kind of filter in place?
