I'm referring to the comment box at the end of a page. Does it affect SEO in any way if I show or hide the comment box?

I have to agree with the above. The actual act of show/hide the comment box will probabbly have little or no effect. Having lots of comments and discussion about your topic/post/page should have a positive effect.

It does matter, especially if the comments are relevant and is useful. Active conversation in your comment box has its positive effect if you are trying to make more weight to your site. Just keep those comments coming and do not hide it from your site. This will also help since there are interactions of people in your site.
