www.opensiteexplorer.org is decent but it limits the number of searches unless you sign up for a paid acount.

Some options are ahrefs, majestic seo, open site explorer. The free versions of some of these are way diluted down to be of any use. The paid versions are poor alternatives to yahoo site explorer.

The only free option that may hold some promise is blekko, but at the moment its as poor as the ones i mentioned before.
And since a lot of folk started using them all of a sudden they had to shut down temporarily some days ago as their servers got overloaded LOL

So assuming that one needs to move to a paid solution, yahoo boss v2 is the best option and is in some ways cheaper than ahrefs, and still has the best crawler and number of indexed pages...

It says I have 4,000 backlinks, while Google Webmasters Tools says 100,000.
I'd rather trust Google in this case - and the margin of error is too high.

I may have asked to soon. Looks like Traffic Travis 4 now has the page analyzer working.. I can see up to 100 backlinks per site with the free version. That works for now!

I used to use the google analytics tool to check the backlins. Though it is true that it will not show the exact url from which you have get the link but it will definitely tell you that from which site you get the more backlinks and how much benefit you get for your site through the backlinks. So for me it is the best.
And also the other way is to check the manually. As write link:yoursitename in the search box and you will get the results of the url or site from which you have get the links.

I use backlink watch as a substitute for Yahoo site explorer.

Here's a new alternative...

Site Explorer Pro

"This is right up there with the best. It might
even be even at the top of the list."
"This thing's a speed demon."

Site Explorer Pro - The most affordable YSE alternative available today that doesn't limit your daily searches.

We use Majestic SEO. It's free for sites that you control, and via paid subscription if you want to check other websites that you don't have access to.
