How to check backlinks?

We have been using yahoo site explorer as our site has over 5000 links, but yahoo was excellent in showing the top 1000, what else (free) can be used to check backlinks?

NOT Google webmaster tools as this shows only part of backlinks...

Well it doesn't show all the backlinks, it shows only few...

Backlink Watch is outdated and only show an excerpt of all backlinks to your site.

I recommend using ahrefs.com or Majestic SEO for an in-depth backlink analysis.

I would also recommend MajesticSEO. Great spidering rates.

i use backlink watch as well, it shows many of my links but not all of them.
i half recommend.

Why Google WM dont show you all backlinks? Where is the problem?
