Webmaster Tools not showing all my links

I want to use the Google Disavow tool to get rid of one of my backlinks, but the problem is that that particular backlink doesn't show in my Webmaster Tools account. It however shows when I check my backlinks using a tool like e.g. backlinkwatch.com.

Can I disavow that link even if it does not show in my Webmaster Tools account?

    Webmaster tools was never designed to show all of the links, that is why you will want to pull links from all of the major backlink checkers.

    Keep in mind though that the disavow tool won't help you at all in removing links. It's meant as a backup if link removal doesn't work, and even then it hasn't shown to help much in the long run.

    If you want to remove links you need to request that the webmasters remove them.

    Look, that's not the way Google Disavow tool work, you need to first find all the spammy links using your webmaster tool, once you submit the link in the Disavow tool now while ranking Google doesn't consider the spammy links you have submitted other than it will consider all the back links you have. But I would not suggest you to use Google disavow tool simply because you think that links are spammy, I would say you should rather concentrate on not using it as it has its own disadvantages. Try removing those spammy link manually other then using you disavow tool.
