If I have a service that is targeted to ecommerce stores and websites, how can I get a huge list of them? Are there any lists or directories online or are there any clever/creative ways of gathering a list of these types of sites?

Sure, sign up for CJ.com , Linkshare.com , Shareasale.com and others and go through their list of affiliates. That should give you several thousand who at the very least are paying the minimum monthly fees to maintain their affiliate accounts.
