So, right now I am creating an ecommerce website with wordpress. I am using a woocommerce theme called wootique. The problem is that I can't find anywhere a checkout option. Does it only appear after you put some products on the website, or you need to configure it somehow?

I have not use that particular theme before, but if you do not have any products, then you will not be able to have any buy buttons. Also if you are creating a product that has variables, you will have to select one of the variables before you will get the buy now button. The other thing that you can do is select a variable choice and the buy now button will always be there. Hope that helps.

You need to add some products and you need to configure the woocommerce plugin first. If you go to your Pages ... you'll probably see the checkout page. Just leave it there of course, but seeing that, you will know that there is a checkout page available when everything is set up.

Yes, I'm using a 'butchered' Woocommerce plugin quite successfully on one of my sites.

There are quite a quite a few short links that Woocommerce uses - they are listed at:

Shortcodes included with WooCommerce | WooThemes Documentation

Also, in the plugin setup there is an admin area that allows you point woocommerce pages to your own specific pages.

Howewer, in answer to your query, [woocommerce_checkout] will get you there! Also, I hope you realise that you don't need to use a wootheme for the plugin to work correctly . . . any theme will do!
    Enjoy!

I've had one customer at least who was using a theme that was pretty messed up when trying to use woocommerce with it. There are many woocommerce-friendly themes available. I'd stick with them.
