How do you set up a price comparison online store (where you don't really sell anything but compare prices of products from other stores and direct the user to buy from those stores through your affiliate links e.g cheapbooks.com, deepdiscountdvd.com, etc)?

You need to code your custom web site code, and use shopping web site web services, for example : Amazon Associates Web Service API

You can create a cron job to fetch last products and store comparison data in your database.

Visitors can use a search box to find a product prices from different shopping web sited from your DB.
