Does any one know why there is often a huge discrepancy between Alexa and Yahoo's Site Explorer in their reporting of how many back links a given web site has?

It is a huge discrepancy because both of them use two different algorithms. It is just like trying to market your website to try and cater to Microsoft and Google. It simply will not work because they both base their rankings on different criteria

Thanks for the reply ... but I'm not talking about their 'rankings', per se. I'm talking about the total number of back links they report for a given web site. It's not a function of algorithms; it's a function of going to the given web site, counting the number of back links and displaying them for you to read.
