Google Webmaster Tools and Backlinks.

Hi People.. my first post and I am pretty new to IM. Just taken over the IM for my partners website..(its a bricks n mortar counselling business.. only wanting to dominate the local part of a city I live in (SYDNEY< Australia.). Doing well so far, started building quality niche backinks.. have just got a few niche PR3 and PR4 backlinks..

My problems is google webmaster tools (or analytics), both show the same results. I have about 20 backlinks and they only show 1. At first I thought it was just google needed a bit more time.. but then, I noticed some trawling errors in webmaster tools.

Basically I have 404 not found for www-mydomain-com/index.html (and it shows 30 links going to the above link).

This domain has been online for 2 yrs, an 6 weeks ago I took over and went live with a wordpress site - new default page standard for wordpress is index.php. I since deleted the old site and any references to it. As soon as I deleted the existing index.html, my new wordpress site came up when I entered www-mydomain-com (my understanding is that apache has a list of index defaults, and first looks for index.html.. then .htm.. and so on until it finds one, so hence until index.html was deleted index.php would not show up as the default)

So then i thought, maybe the incoming links going to
www-mydomain-com/index.html are just because when google last indexed the pages on other sites that have the link pointing to me, at that time, my default page was index.html. So i expected that to start updating,.. but in 6 weeks nothing.

I then a few days ago, managed to get a PR4 backlink. It was indexed the next day. An to my surprise, in webmaster tools it still shows a link to index.html

So just to summarize.. This on this site, there is a link to www-mydomain-com/

But in webmaster tools.. google reports an incoming link from this domain to www-mydomain-com/index.html

but my site's home page is index.php. If you type www-mydomain-com into your browser, it shows www-mydomain-com/ (but it displays correctly index.php as it should)

How on earth is this happening. My understand is that I am losing all the link juice from these backlinks as I only have 1 link correctly to www-mydomain-com/but I have 20 backlinks to www-mydomain-com/index.html (a page that doesnt exist), even though the sites linking are linking to my root.

Is there something screwed with my hosting account. I have no redirects setup in cpanel... I am at a loss.
