Random Analytics Questions

So I'm confused.

I remember having to put the Analytics Code into my footer in wordpress. Well I use Wordpress Stats plug-in for a main overview of my stats, so I hadn't logged into Analytics for a while. I had also told it to link up to my Adsense.

So I got in and it shows 3 months of Analytics working on my site. Then suddenly it stops and flatlines. I seem to remember having to manually upgrade to Wordpress 3.0 and I think that's where I lost it. Sucks, because I'd like a long-term overview of my site. I'm missing a couple months of data now. It's only now starting to pick up though, so I guess it doesn't matter. I'll be more concerned with the month to month than anything probably.

So this time I used a plug-in. It seems I don't have to copy and paste the code, as the plug-in, once authenticated, does it for me. This is Google Analyticator, by the way. Am I assuming rightly here? I did have to enter my Adsense publisher ID to link those together. Apparently when I first set it up manually it never linked with my Adsense, because I have no way of finding any Adsense info in my Analytics account.

Here's what I don't understand though... I added two other websites recently to my overall Google Webmaster Account. I check Analytics and it has tracked those sites stats successfully, even though I never added any Analytics code to those sites.

So why would my main site's analytics fail after the code is gone, yet two other sites are running perfectly with zero code? And does the Google Analyticator plug-in find and insert the code for me? Or am I missing something there?

I'm completely confused with this whole set-up.

EDIT: I've found that there should be an Adsense section under "Content" in Analytics. There isn't for me, although I know my accounts are linked. Haaalp!
