New Client - Big Question. Might help others with recent google updates

So I have a new client which happens to be a big franchised car dealership. The last in house IM guy they had really did more harm then good. He bought thousands of Google+ 1's, thousands of fake FB likes, but then could not find the time to have the correct zip code on their google map page for a dealership that had been open for over 5 MONTHS. What a hack.
I'm in the process of coming up with a game plan for them and a proposal. When checking their site yesterday I stumbled across something interesting. (I hope I can explain this correctly) He has the main site which is Dealername.com in there he has pages such as new cars, used cars, parts, service, so on. So a number of these pages are set up in a traditional link fashion Dealername.com but some are not. Some of the internal pages have a keyword rich URL such as the car parts page is www.locationcarparts.com or carservices.com. These URL's go to a new URL (not a redirect) but that URL has the exact same layout as the main URL just with new info pertaining to that page.
I have been reading a ton about panda and penguin (as we all have) and one thing I have seen mentioned is the fact that both of those updates frown upon sites that all have the exact same layout. Now obviously people sell themes and those are going to be the same but the layout of the content on the theme will change. The layout of the content on their site is the same everytime.
Question: Is this or will this be effecting the SEO? If I change all the links to a traditional structure dealersite.com/page how much will that effect the seo of the main URL?
