How Can I Check If My Site Is Being Hacked?

I sell a product as an affiliate that has been a $3k-$4k/month
product for me for a long time now.

Well, last month I bought one of my competing sites that was
doing about the same numbers as me.

So, last month all of a sudden, my sales stopped coming for
my first site... literally one day they went from being a few sales/day
to 2 sales in the past 3 weeks.

I figured it was just strange and would straighten back out...

Then all of a sudden this month my 2nd site, the one I just
purchased last month, had the same thing happen to it.

This site was pulling a couple sales/day on average last month
and this month it all of a sudden stopped pulling sales.

Nothing has changed on either of them.

In fact, my traffic has increased b/c my rankings have gone up
for the biggest keyphrases.

I spoke with the affiliate manager for the site and his analytics
is showing VERY little traffic coming from my site.

Any ideas?

Doesn't sound like an issue of being "hacked" to me. Sounds like you have a configuration problem of some kind. Either that, or your affiliate is screwing you over.

However, you can check your server log files... unless you're dealing with a highly skilled hacker who is diligent enough to cover up their tracks.

What do you mean by "configuration problem"?

Also, do I check the server logs in my Cpanel somewhere?

Well, what makes the most sense to me is that
their tracking is missing some traffic or something
since this has happened on 2 of my sites now for the
    exact same product.

But, I would assume that if this were the case it
would have happened at the exact same time, but
this happened to both sites 2 weeks apart.
