If I am using Hostgator to host my site but registered the domain with GoDadd, do I have to transfer? Do they charge a fee when you do that?

All you need to do is point your domain name to Hostgator. You will have been given 2 addresses from Hostgator, like ns11.hostagtor.com or similar. Go into the My Domains section at GoDaddy, select your domain and then look for the nameservers. Click on them and change to the Hostgator ones. It usually just takes a few minutes.
There's no charge, aside from hosting fees which you will be paying anyway, and it is generally a better idea to have your name registered at one place and hosted with another so you're doing the right thing.
