[Help] How do I organize my use of keywords?

Hi, Warriors.
Preface:
I've considered making this post yesterday, but as all posts I tend to follow a rule of spending an afternoon trying to find the answer instead of expecting successful people to lend a hand.
I have done that and then some, and have yet to find documentation on the actual steps to go from when you have the keyword.
Issue:
I have the Niche I confidently wish to target. I have a list of every related keyword I could find, along with documentation giving me metrics on How difficult it will be to rank for it, and etc.
I don't know how to 'target' the keywords, every resource I can find does not adequately explain what to do the step after you have your keywords.
So my question is this:
If you are targeting a Niche, how do you go about insuring you rank for keywords?
Do you simply make a article targeting the keyword? If so, exactly what is a primary and secondary keyword, and why is the subject of using Categories have anything to do with ranking for keywords?
