Created sub directories for super admin

I've added all the sub directories - but when I go to them, I get a designed error that says

If you're the site owner, one of two things happened:
  1. 1) You entered an incorrect URL into your browser's address bar, or
  2. 2) You haven't uploaded content.
So that brings me to option 2. What I did was uploaded all of the sub directiories (not sure if I had to or not) so there's nothing in the folders. I went into the super admin and I went to add sites. I went down my list of sub directories, adding the www.mysite.com/subdirectory and then relating that to a user by email address. BUT then I get the 404 when I go to the section. What am I supposed to upload? I thought the super admin would take care of what needed to be done when I added the site?

    Hello Girly,
    Super admin? That sounds like multi site mode. I didn't think multisite worked unless you install it in root (public_html) folder :<
