Having used FrontPage way back in the day, I am getting stuck on some aspects of Wordpress.

I know the structure of a site layout, with a siloing layout etc.
I know what pages I want linking to other pages.

I cannot figure out the "nuts and bolts" of HOW to link together an "empty/skeleton" site.
Not the page layout; not the content - just the linking.

How do I link pages to the ones I want and not to the ones I don't?

Can someone point me in the right direction?

    Not enough info to solve it for you but here are some ideas:
    1. Look at the wordpress codex functions refrence and make some specific templates (you'll have to look through the template hierarchy pages too).
    2. Add some links in your sidebar using an appropriate widget and then use css to hide the ones you don't want on specific pages.
    3. Add a text widgets in your sidebars with various groups of category links displaying and then use the widget logic plugin to switch up which widgets display where.

    For even more control combine the techniques.

    Your site is in the wordpress , So i think you must have menu for the links,
    So in the wordpress there is a option for the custom link, Where you can enter an external link or link from the site also,
    And if you don’t have a menu than you can create a new one and than displayed it by using widget or using a short code plugin.

    You can do it with custom menus. If necessary create a child theme and you can add as many custom menus as you want. Navigation Menus « WordPress Codex

      There are actually two types of links to consider for Silo Sites: internal and external. Internal link wise and SEO wise it is important to remember that all internal links should originate on the home page and exist in the site map. External links do not have to originate on the home page, so it is perfectly alright to create external links within pages and posts, and exist in the site map. However, it is important to include the external links in the WordPress Blog Roll. One caveat is to never include affiliate links in the Blog Roll.

      Silo sites rely heavily on the site map to create WordPress custom menus.

      Webmasters of silo sites that rely heavily on Google search engine traffic also rely heavily on Google SEO rules and they include their site in Google Webmaster Tools > start here: Webmasters ? Google

    As you mention siloing, and "How do I link pages to the ones I want and not to the ones I don't?" I think a wordpress silo plugin is what you require

    They link your pages into themed clusters, and avoid the linking together of non-related pages

    what you do is built a sitemap and give link to in footer and also good navigation bar also help full to you

      That does not solve the problem of not linking to pages you do not want to link to (which is something wordpress does automatically)

      Siloing is all about clustering "related" pages and at the same time not linking pages to "unrelated" pages

      The way to do it is with either:
      a dedicated wordpress silo plugin
      a dedicated wordpress theme built for siloing
      logic coded navigation widgets
      theme with custom menus

      The easiest solution is a wordpress silo plugin that is supplied with a custom theme - and there are 2 vendors:
