Manual Google Penalty - Getting rid of links

So I got hit with a manual penalty. When i look at sites like ahrefs, open site explorer and open link profiler, my links are pretty clean. Only about 6 links.

Then in GWT, the links section has 50 links. GWT doesn't show you where the exact link is, they just give the domain.

My question is:

1) why don't these so called "amazing" paid programs show the links that GWT shows

2) what's the best way to finding the actual bad links in these domains in GWT?

    Because none of those programs have anywhere near the resources of Google to crawl and index the Internet.

    Are you sure links are your problem? What did the message from Google say? I have rarely heard of a site getting penalized with so few links.

    What kind of links were you building?

    Wow. I wouldn't even think you'd be on the radar unless you had 1,000's of spammy links. I really don't understand why Google penalizes a site for spammy links. I would think they'd simply ignore them and not allow them to be used for ranking purposes. That would seem like penalty enough to me.

    Google doesn't update things on the visual end as often as some of the others do. Although Google is always finding your backlinks and stuff quickly, they may not show them to you that quickly.

    I agree with what one of the other guys said, are you certain your links are the problem?

    Thanks for the replies. So here was the message:
    Unnatural links to your site
    Google has detected a pattern of unnatural artificial, deceptive, or manipulative links pointing to pages on this site. These may be the result of buying links that pass PageRank or participating in link schemes

    And the count on google webmaster is 49 links (with 33 domains) and on ahrefs like 5 or 6 openlink profiler actually just shows 2!

    I know it's really crazy. The site is still indexed (thankfully) but keywords aren't even in the top 500 of google.

    It really is scary to think Google can slap you with a penalty with this few amount of links.

    I tried disavowing 2 of those 49 and asked for reconsideration and I got rejected again.

    I may have to try and disavow them all, but I can't seem to find my link in those sites that GWT shows because they just show you the domain and not the actual link.

    What's the purpose of your site on a general level? Money site, blog, part of a PBN, some other form of link scheme, something else? What kind of niche/industry (if applicable)?

    Have you bought a link package of some sort, or taken part in link schemes?

    Of course negative SEO is a possibility. I'm not trying to blame you or cast moral judgement, just understand what's going on.

    As others have said it's weird to see a site with so few links slapped with a manual penalty. Might be that none of the tools is showing the full picture.

    Links in signature will not help your SEO. Not on this site, and not on any other forum.
    Who told me this? An ex Google web spam engineer.

      Mike Friedman - Here is the list of links that google webmaster tools is showing me. I just have to figure out which ones to disavow. Thoughts?

    Thanks Binujha, I disavowed the domains and didn't download the "latest backlinks" as in your video which actually show the exact link.

    After disavowing most the domain backlinks, I just got a message from Google still telling me that my site is penalized.

    Now, I'm going to go through every link by using the download latest link and then disavow the exact link. Thanks!
