Google Site: Operator vs exact/full URL search!

I do a site:domain.com search and the homepage doesn't show up, just inner pages.
However when I google the exact/full URL, eg: hxxp://domain.com/ the root domain / homepage does show up in the Google search results.
So based on the site: search command you would say the homepage is deindexed, while when searching for the URL without the 'site:' operator the homepage does show up as indexed.
Would you see this as a pre-sign to a full deindexation later on?
I checked this with several domains btw and the homepage is not nofollowed or noindexed or anything like that, neither are SEO plugins installed that could've caused this.
