for example i own website with domain name www.mysite.com. So can google ban www.mysite.com, but don't ban and still index mysite.com?

    Doubt it. They may have it indexed but not show it.

    I think that G handles them as the same site.

      I don't want to say your wrong "hotftuna" but in webmasters tools in order to specify which extension you want google to use as the authority when listing your site, you must verify them both separate to perform this action. That's my experience so it seems that they may be viewed as separate to some degree, the question is what degree that is.
