I have a website that is several weeks old and all was going well... Then I decided to change all my permalinks on a certain section of the website to make them more SEO friendly.

Well I changed them and some of them have been de-indexed. The rest are still indexed under the old URL and simply display an error when clicked on in the google results.

Did I just screw my website up?

Does it just take Google awhile to re-index my changed URL's?

If its only a couple of weeks old then dont worry too much , submit your new sitemap with your new URL structure and google will find the way again , may take a week or two to get things reindexed but it will get there.

One thing you really need to do ( if you can ) is 301 redirect all the old url's to the new ones , that will tell google that the pages have moved and make the process alot easier for google.

An older site with more content i would be very concerned as to why you tried to fix something that wasnt broken , or more to the fact that you didnt redirect the old URL's to the new ones etc but if its a brand new site you will probably get away with leaving google to work it out.

Yes. It can take a while.

It'll work itself out eventually and it's not going to cause any long-term damage.

Your site hasn't been de-indexed. You changed your permalinks so all of your old page URL's are now 404 not found. Google will re-index your pages with the new URL paths.

If you've done it through wordpress your URL's will have the redirects done automatically. It should take Google around a week or two depending on how frequently Googlebot visits your pages to change to the new permalinks.
    Don't sweat it..

Yes, Even did screw up something like this.
I messed around with One of my high ranking pages with a hierarchy structure.
      It was xyz.com/blah1/blah2/manypages

For the sake of SEO, i changed this to xyz.com/keyword1/blah2/manypages

About a 100 indexed pages were now pointing to nothing.
I only realised the problem , when SERPs took a massive drop. Then I looked up my google webmasters tool , to find 100+ crawl errors(404 errors).

I did it through wordpress by manually going after the permalink option on a page and No! it didnt reroute automatically

Rankings will rise back up and it is a painstakingly slow process, but my site is risiing, slowwwlllyyy.

      1st thing you should do,
Register for Google webmasters tool and set it up for your site (if you havent)
Next make a list of indexed pages in google which now give 404 errors.
And submit it at Google's URL Removal request.
Find more about it at the links below :-
Read this:- Removing my own content from Google - Webmaster Tools Help

      And then this:-http://www.google.com/support/webmasters/bin/answer.py?answer=92865

Make regular checks of google for new pages being indexed and locate 404 indexed pages daily. The reason is, Google has a lag from the time it indexes the site on its servers and till it turns up on search results, so some of your 404 pages may get indexed even now. Be alert.

The next step will be painstaking but I am told really helps. It is to try a 301 redirect, Make a list of all the pages that are now 404. Including possible ones that google hasnt indexed yet.
And then make all of them redirect to current equivalent page or maybe a single page with some content. The first option sounds like the logical option but involves a lot of work, am not sure of any seo implications of the 2nd option.
301 redirects are recommended by Google itself to show that a page or site has moved permanently. It is the way to go...

Once you have done all this, wait a couple of days ensure google isn't indexing any more 404 pages and Apply for Site reconsideration via Google webmasters tools.

All the best, let me know how it goes. I am extremely interested, after going through the agony of losing a high paying money site, I can understand your pain, please do keep me posted on your developments.

      Regards
