How do i change my site the right way?

I have a site that has a design outdated. I am thinking in making a new one from scratch and make a better category structure. Of course this means that even though i will still have the same domain, the full urls for each page will be different.

What can i do so that the search engines know that most of my site´s urls will change?

    You could leave all those pages live, just not in the menu of your new design, then do a 301 redirect to the new page.

    That way you lose no link juice you have built up.

    301 redirect your existing urls that the search engines have indexed to the new ones after you rebuild your site
