Different number of backlinks to the URL that contains WWW?

So I didn't know this back then but I built link to both the "www.domainname.com" "domain.com" version that doesn't include www and now MS show that one of them has only 20 backlinks while the other has 200, and the one that has only 20 backlinks is the one that's ranking in first page. This is a very low competition keyword yet it's been over a month and the highest I reached was #4. Do you think this had anything to do with the fact that I was backlinking to both URLs? and how can I fix this issue?
