A $0 click usually gets put down to being a 'bad' click by Google, nothing you can do about that.

The low CPC for the other clicks could be from many things. It is too hard to assume what you should be getting. The $3 - $4 click might be the top of the range and for very specific content. The advertisers paying that much might even be doing placement targeting.

People might also be clicking the ads in the lowest paying ad unit/location. Make sure your 1st ad unit is in the best location on the page. This will make sure the highest paying advertisers get clicked.

How many clicks per day are you getting? If your sample size is small it might just be bad luck.

If you've got that CPC from somewhere like SpyFu then it's likely to the based on AdWords placement on SERP pages, not AdSense placements on the Content Network, which are typically quite a bit lower in value.
