Because of some important reasons, I decide to use some plug-ins on my site(some kind urls re-write modules), which will cause the whole site urls structure changed. will this affect my home page's as well as internal page ranking? can anyone tell me here? Thanks in advance...

Potentially, it could affect your search engine rankings - yes.

    Are you using Wordpress?

If so, there is a plugin available here which should automatically redirect old page URLs to new ones, in the event you change your page name or your site's overall permalink structure. You can manually create redirects too.

As far as I remember, you can choose between it using 301 (permanent) or 302 (temporary) redirects. If you opt for 301 redirects, it will effectively tell Google that the change is permanent and that it should begin indexing your content using the new URLs whilst simultaneously redirecting the flow of backlink juice those pages might've already amassed at the old URLs. That way, your rankings should remain steady.

If the pages are completely obliterated, yes.

Keep track, do a 301 redirect for old urls to new.

Create custom 401 error page, with complete new sitemap/links.

Changing your urls can have extreme impacts on your ranking. This is probably the change that will MOST impact your rankings. Even if you were NOT doing a redesign, anytime you rename a web page you can cause your rankings to drop because Google and others see it as a totally different page.
You need to learn about 301 redirects and implement them on a page by page basis to tell the crawlers that the old URL is no longer valid and that the new equivalent page was permanently moved to the new URL's location. Even when properly implementing 301 redirects for all changed urls, you should expect your rankings to take a hit for some period of time depending on how often they crawl your site and the other web sites that link to your site.

Changing URLS or Page Titles tag, has TREMENDOUS impact for your site. I did it six months ago, because our software has started to support keywords in Urls and i thought i would rank better.

The result is: i'm dancing for six months now and many web pages i was second, and for some keywords have gone to page 2 and some even deeper. I don't know if i will rank again like i did.

So, DON'T DO IT, if you are doing well with your earnings and your keywords rank. If not, do it.
