Good Ranking + Webmaster Tools = Bad Ranking?

Hello,
yesterday i added one of my sites to google webmaster tools. The site was ranking nr. 4 yesterday. Today i can't find the site in the top 100. The site was ranking nr. 4 constantly since two months. I had this problem with another site before. After i removed the site from my webmaster tool account it jumped from 58 to place 5.
Does anybody have similar experiences or any idea why this could happen?
