The old 301 Redirect problem

For the purpose of demonstration, I will use mainsite.com and secondsite.com.

Mainsite.com 13 years old and very much an authority site

secondsite.com 2 years old, no authority, 301 redirected to mainsite.com/subpage

Problem: all of mainsite.com's pages are also indexed as secondsite.com pages.

Does this cause problems for me? Am I being penalized for duplicate content? How do I tell Google that I don't want secondsite.com indexed at all?
I can't seem to find an answer for this particular scenario.

    You mean
    (a) www.mainsite.com/secondsite/*.* is indexed as well as
    (b) www.secondsite.com/*.*

    And (a) 301 redirects-> to (b)

    and all the *.*'s are duplicates of one another?
