How to rank a site accurately over time

I'm assisting in a project makeover of a fairly large site. It's built on a domain and a subdomain using two versions of Drupal. Lots of content added over a decade.
I don't have a good methodology for ranking pages and domain in this site to show how the project is progressing. I need to be able to track the site's SEO over time to show how the domains and unique pages are faring in the course of this project rebuild.

Any tips appreciated for how to do this.
