Just wait or I guess you could submit a site re-consideration?!?! Google Webmaster Tools are slow to respond and update...

Are you 301 redirecting to the new URLs?

Also is your internal linking fully updated? (I.e. and completely pointing to the new URLs)?

If so, just give it time

Sometimes Google detects duplicate content on my site, e.g. once because a bookmarking/social network site linked to my site by adding different things on the end of the URL query string, for some reason.

Thus Google flagged these 'pages' as duplicate content but within a week they'd realised that it's not duplicate content and they 'merged' the pages back into one.. even without needing to 301 redirect.

So yeah, I'd just say give it time.

Hi Tristan, 301 in full effect, internal linking all updated. Thanks for the help.
