Backlinks, Footprints & Relevancy

I'm not even sure what a "footprint" is, but in doing some research about backlinks, I've read a number of people (like in WF posts) expressing their concern about whether a particular tool or technique - like those used for backlinking - would leave "footprints" that Google would discover ... since apparently Google would be able to determine the backlinks were not "natural"?!

1) Can anyone .. with any real knowledge of &/or experience with this subject ... explain what 'footprints' are?

2) I've also been reading that Google discounts BLs that come from unrelated sites. (For instance, if my site is about commercial loans, and the backlink to it comes from a blog about Genealogy or the Art Institute of Seattle's web site, that not only wouldn't help, but it might actually hurt, my site's ranking.) Should I be concerned about that?

3) Any recommendations for good backlinking tools ... ones that I could use to find and/or apply (relevant?) backlinks?!
