SEMRush is a decent tool. There are some limitations for free accounts, but usually enough. I haven't tried marketsamurai, but I hear positive things about it too.

Use serpfox.com or "microsite masters". Cheap and completely hands off.

To quickly look up ranking for a few keywords use the scroogle.org scraper.

Agreed. Microsite Masters is your best bet if you're looking for a reliable (and daily!) web-based rank tracker that won't hurt your wallet.

You could give Authority Labs a try. It is the most accurate one I have seen so far, and it is web-based so no need to download anything or use proxies. It has a monthly fee, but you get a 30 day trial. Well worth the money though.

Alexa is good, but position is not a fixed thing and it keeps on changing, and you are bound to face accuracies when using various tools. Different tools will give you different positioning info at times.
I use Alexa mostly. Been helpful.
