back links with out WWW results vary

I have always heard to do backlinks one way either www or leave it off.
my particular site shows the url with out the www when you are on the site.
If you check back links to the site with out the www the rankings are pretty good. But if you check the rankings with the WWW they are not as good.
Does it matter? the difference is bing and yahoo I am no where in the rankings with the www. I have always heard to pick one way and back link. But does it matter if you enter the www and the rankings are worse??
