Intresting, could you please explain this point a bit further? Should you have dofollow,nofollow or a combination of the both? How many % of the links schould be external links?

Well when you have all the backlinks linked only to the homepage and also all of them are dofollow it will make google algo think that it may be something wrong with your site ! build your links without worrying about the nofollow part ! mix up things , don't make every link you build just dofollow !
Last point try to spead link building between your pages !

My experience is that most companies who have no concept of SEO has 99 % of their links pointing to their home page. In other words, this is natural.

rel=nofollow will often only be used on places we use to build links, to limit the number of spam links. Links from inside blog posts, personal websites, small business websites etc are often dofollow (as most webmasters never use the rel attribute).

I agree that a ballance is needed, but I don't think it will result in a penalty.
Only commenting on blogs with dofollow links might be a different story. I never bother to check when I build links myself.

Agreed. As for links, diversity is what Google wants. It's an indication of a natural link profile. I remember last year when having just the URL of your site as a backlink would move your site. They quickly adjusted that to tone it down a bit or mix other factors with it. It's still important to have URL links and site name link as anchor text.

I'm not sure I completely agree with your last point. Lots of outgoing links will dilute the strength of links pointing to your own inner pages, but I don't think it's a negative ranking factor. It's not going to incur some sort of penalty like slow loading speed will.

I'm also not sure about the long domain name thing, at least within reason. There might be a correlation, but whether or not that indicates causation is another question entirely. It's wholly possible that these long domain names just belong to spammy sites in general which would not rank as high regardless of their domain name.

The speed bit is definitely correct.

While this may seem "obvious" but your outbound links and what you are linking too.

Do you have paid links on your site? Linking to things like gambling, porn or pills? That'll get your rankings gone in little to no time. Why? You control your website and what you link to, linking to bad neighborhoods can get your site to lose its rankings in no time.

It might be natural for inexperienced people to build links all pointing to their homepage, but it's still not a natural link profile. It's a good indicator that you're trying to cheat your way to the top.

In tests that I've done, my sites that have higher than 50% of the overall links to the domain pointing at inner pages were ranking better overall than my sites that had a much higher percentage of links pointing at the main page. YMMV

its not a sure thing yet , whiteboard firday at seomoz talked about this , and i myself got some tests myself,pages filled with adsense blocks rank a bit lower !
