In regards to the recent google's change to links from subdomains (which are considered internal now), how do you think - do the external links to www .example.com and to example.com are still counted separately?

I believe they are. You really should pick one, and stick with it.

www and non www domain is considered as two different entities by google. So be-careful while building links.Hold on to one format and continue building links to it.

According to that article, they are all counting as internal links now, which is a good thing.

I think that explains why my links dropped in my webmaster tools. My guess is that a lot of those were counted as external links and are now considered internal inks.

"Most people think of example.com and www.example.com as the same site these days, so we’re changing it such that now, if you add either example.com or www.example.com as a site, links from both the www and non-www versions of the domain will be categorized as internal links. We’ve also extended this idea to include other subdomains, since many people who own a domain also own its subdomains—so links from cats.example.com or pets.example.com will also be categorized as internal links for www.example.com."
