Why is my site not showing on tracking software

Two things
1. I went through rankchecker and my site does not show up on in any of the google,yahoo, or bing summary for the keywords I have selected BUT in the google result list it is ranked #13
2. Ive had people build links over the last 6 months yet none of the links show in any of the backlink checker site
I have a list of backlinks built that I have spot verified by going the url but when I load a list into scrapebox none of them can be found
Its like my site is not being seen for some reason, even though it is indexed and can be found on the first or second page of the serps. Whats this about?
appreciate some insight.I dont know if this matters but my site is set up with WORDPRESS MU. and I just checked another site on the main domain and cant find any links for that site either.
