Does a penalty apply to sub-pages or just the home page?

If your home page is penalized by Google does the penalty apply to all pages of the domain or just the page that has the penalty trigger? I have some subpages that are doing rather well for key search terms and I was wondering is there any point linking to these. If I spend time white hatting to these pages and then they later get penalized. These pages have no links as of yet.

    It looks like penguin is page specific..

    Building links to your internal pages is what you should be doing anyway.
