301 Redirect Issues - Subpages

We had a network of about 15 e-commerce sites, we shut down 5 of them recently and setup 301 redirects to sub-pages on our main e-commerce site.
Now the issue I am facing is using Google Webmaster Tools to do the change of address. They won't allow me to change it to the subdomain, so should I change them all to the root domain of the site I pointed them to?
Or would that cause some sort of penalty?
