Did Google own us over unintentional interlinking

Have a bunch of websites with master pages for terms and conditions privacy policy and joining the team.
We shall call these m links
Checked in webmaster tools and found A domain we owned had x number of m links from B website we own.
I am assuming Google would have classified this as interlink spam? I did not receive any warnings or messages from Google on this though.
We have now no indexed all these master pages which should stop this issue on new websites I assume.
