What is the best tool to load up my url's and keywords for each url and have it check google rankings.

Market Samurai and Traffic Travis has a built in feature.

I find Rank Checker Ace works well. It was offered on WF a while ago, it's free, easy to use, includes graphs and emails you your rank changes on a daily basis if you want. Market Samurai only updates ranking once a week and it's not free.

They've even got a free version.

  If you want a simple quick tool that can check your rank on google, yahoo and bing then I use rank rizer... I like it because its minimal and does the job I want it for, and keeps a record of your sites ranking in graph format.
