What is the issue if bot has Over-Crawling rate? Does this harms the site or ranking on search engine?

  If you define the priority as 1 then it means that it is frequently updated. And 0.1 means very rarely updated.

Those values don't really change how much Google will crawl your site. You can set an inner page as extreme must crawl now priority but if it has no links to it and your site is crap, then Google isn't going to come back more than it would do otherwise.
