Query about unique product URL

We created a new product in Magento with the same URL as the old product. This messed up the product URL naming scheme which resulted in randomly generated numbers being appended to the product url. For example, Example Domain instead of Example Domain
This number keeps changing on refreshing the Magento Index. Although the rel="canonical" tag is present on all product pages, it's not useful because even the canonical URL changes when the index is refreshed.
Do you think this will have a major effect for SEO due to content duplication since several pages on our site will have the same content?
