If a site received Google unnatural link warning, and there are over 1000 unnatural links, what is the percentage chance it can recover? Does the Disavow tool really work? Is it best to just start a new domain and if you rewrite most content but not all but de-index the original site(old site), is it safe to have some duplicate content from old de-indexed site (my old site)?

1,000 unnatural links in relation to how many links in total? Either way, that's a lot of links to remove. Your best bet will likely be t just start again with fresh content on a new domain.

or you can use Google Disavow Tool to remove all unnatural links,

just write down all the unnatural links on a text file and rename it to Disavow and upload it on google webmaster tools.

Thanks for reply guys. but If i send a de-index request, then if i use my old website content on my new domain. is that okay or Google can detect me as duplicate content.

Google will want to see a major link removal effort on your part..the disavow tool is a last resort. You will have to get rid of about 90% of the links to have a chance. Your rankings won't come back the same either. Sounds like you spammed and got caught.
