Blog on Different Host But Same Domain

Sorry if this is a totally stupid question but I can't seem to find an answer anywhere.
Due to my client's inability to access her host for her affiliate store (it's being hosted by the affiliate owner but she doesn't have the login info) I've had to host her blog on a different host than the store. I have it set up on the same domain as the affiliate store, however (blog.store.com).
My question is this: will Google view these as two different sites? So, if I link to products on the store in blog posts, will I be creating low-quality backlinks or internal links? I wanted to be creating internal links but Analytics seems to think I'm not. Grr!
