John Reese Stresses that the most import aspect to IM is tracking. Heres the article: John Reese (TrafficSecrets.com) - Articles - The Single Biggest Marketing Mistake Online
I have search around, and haven't found a product which concentrates just on tracking. Can anyone here suggest any good products all about tracking, or any other resources.

Cheers

First things first, you need to know what you want to track, is it PPC efforts, SEO, site conversion or something else.

This is what I tell all newbies about tracking. Do one thing immediately and learn it completely otherwise your going to end up with lots of data and no information.

    1) Install Google Analytics on your site and learn what all of the numbers are. You can actually use Google to find some good advice on how to install and interpret the numbers.
1b) Set up a funnels/goals/conversions. Again Google is your friend here for more information.

This gives you the insight as to what people are doing on your site and how your site is performing conversion wise.

2)Depending on your traffic you will need to setup tracking for that, for example I do alot of PPC and I recommend Prosper202. But what ever traffic source you use you need to be able to pass in data to your site so that your see how that site traffic interacts with your site.

These are the sources I would recommend you start with. This will help you understand the right questions to ask.

Does anyone else think that Google analytics skips a lot of your traffic sources..

I have not once seen the traffic source as EzineArticles yet I have tonnes of clickthroughs...

Also while we're on the subject of tracking, how do I track click throughs of affiliate links in PPC, so that i can record the IP etc, to reprt back to GA whenever I feel there is some sort of fraud occuring.

It does appear that way on occasion...I'm actually in the process of switching the majority of my sites to Clicky. It does have a free option, but even the paid versions are well worth it.

Plus it's real time, no lag or delay in stats.
