Thanks.

    Intrepreneur,

It isn't 'bad' if the intention isn't malicious.

301 redirects, are the norm - especially when upgrading or changing a site from one platform to another. It helps the Engines to know where the content has relocated to, the next time they crawl the page.

This doesn't really answer my question, these will be links pointing to external sites, I wish to know if they would be better as plain affiliate links or for me to .htaccess redirect them?

I don't like ugly looking aff links you see.

If its an affiliate site, Google recommends not have a 'thin' affiliate site, with little original content:
Little or no original content - Webmasters/Site owners Help

There are several reasons to cloak/hide affiliate links, by redirecting the affiliate links using htaccess (and this should not affect your SERP's):
        * You don't want Google to know you are an affiliate.
        * You don't want visitors to your site to be put off clicking on your ugly links, or worse still identifying it's an affiliate link, so instead of using your link, go via their own link.
