You can also check on Google Webmaster tools and GA to see your keywords and than copy all the keywords and paste into the any rank tracker.

The best way is to use Google webmaster tools and in that see Search Queries. In it you will see all the keywords for which your website is ranking with impressions and clicks.

Well GWT is okay if you own the domain. But how can one check the site which the person doesn't own? How SEMrush is doing this? Even though SEMrush is not accurate.

One more thing. Semrush is not always picking meta keywords too. So I am a bit confused.

I used SEO SpyGlass for this. It's fast, easy to use and accurate enough to give me enough information!

I think OP is trying to say that he is using spyglass to see anchor texts of the backlinks of a webpage. Then he manually check the keywords (anchor texts) in google to find for how many keywords a website is ranked on.

Well I think there are another ways. One of them is checking onpage phrases using seo quack or SEO book toolbar etc. These toolbars can highlight and count 1 word, 2 words, 3 word phrases. Then one can check the phrases as keywords in google or using other rank checker tools. But is there any easy way to do this?

    Google Analytic
    Google Webmaster Tool or
    StatCounter

These are best tools for knowing which keywords are being searched, to know their searches you can put the list of keywords in Google Keyword Planner to find no. of searches.
