How to solve this problem in GWT and keep G happy

This is an Ecommerce site, a couple of months ago I received a message in GWT telling me they had detected some un-natural links on my site and to remove them.
These are what they didn't like,
starfall.php?q=
ipods.php?q=
So I checked all the site files and found them and removed them all, obviously hacked.
Now i'm getting messages in GWT (Increase in not found errors) when I check the dead links they are for the links they told me to remove but with a keyword added on the end.
ipods.php?q=hasan-fazlija
ipods.php?q=bob-baer
starfall.php?q=jobs-listings
ipods.php?q=havanese-dogs-pictures
Well the errors will show up as they told me to remove the links, at the moment it is showing 1000 page errors.
So i'm assuming whoever placed the links on my site has now done a link blast to the links and people are clicking on those links.
Any ideas how to solve this problem of the dead links!
