Suppose a website having page rank 3 and it contains index.php in all its urls like below and their page rank
www.xyz.com/index.php/about-us Page rank 2
www.xyz.com/index.php/services Page rank 2
.
.
and so on.
So if we remove "index.php" now, will it affect in SEO page rank and search results?

Thanks in advance.

Page rank depends mostly on the backlinks. In that sense, if you have many links that take you to index.php and you remove it, you will have to implement 301 permanent redirect in order to preserve the link juice.

Don't change the links directly. You will have to use 301 Redirect by uploading .htaccess file in root folder. After this implement, Your webpage "www.xyz.com/index.php/about-us" permanent redirects to "www.xyz.com/about-us". This will not effect PageRank.

You can redirect index.php to your domain URL. Which will avoid duplicates and also avoids page rank dilution.

I appreciate all your valuable replies,But if you have so many 301 redirect in a website,is it good in the eyes of search engines? Is there penalty for doing lot of 301 redirect in a website? Is there possibility that my website page rank will go down from page rank 3 to down somewhere?

Ignore all this its not entirely true.

A 301 would result in PR depletion. Last I checked it was around the 15% mark. Which would be exactly the same type of loss incurred by any OBL.

Pretty easy to find this out without opening a thread though.

301 redirects is the way to go, else removing links straigh away is not recomended,
