Google says they do not like automated queries (Such as in Rank Tracking software I assume)

I have assumed these are not reaely that big of a deal ..

However, I did get many sites deindexed, as I saiid here:

Could there be some correlation?

Also, what is the best rank tracker?

as you said I also do no think that would be much of a problem. when I use automated software, the maximum penalty from Google is to bring captcha and ask me to fill it before making mannual searches.

How would Google know which site you are tracking the rankings for? It could be any site that shows up in the SERP.

      Exactly this,

Google doesn't have a clue which domain/page your looking for when running software like Rank Checker. I'm sure most software is downloading the entire SERP page HTML & parsing the search results, so that also includes competition domains/pages.

Rank tracking is a pretty standard thing to do no matter what end of SEO you partake in WH or BH. Every business with a website would be interested in their SERPs position, so it could never really be considered as anything suspicious. Even WMT gives you ranking data, its just other sources do a better job.
